Unless there are some feats outside of the Matrix verse I'm unaware of, Naruto and Sasuke win a mismatch, too much fire power, too much versatility, too much hax, too much everything.

By actual feats of manipulation (to my knowledge) he hasn't done anything to warrant stomping the entire MCU or Naruto and Sasuke. People love pointing out Neo is some sort of pseudo omnipotent inside the Matrix when he hasn't actually done anything that impressive, when he fights someone he engages in h2h mainly, he doesn't wave his hand and scatter atoms or something.

well the movies went to shit after the first one, i don't know his feats in other parts of the franchise. at the end of the first movie his omnipotence is obvious.

...he did that literally once in the entire series, he had ample opportunity to do that in more situations but he never did so why would he here? Also Naruto and Sasuke can stop it, it's called moving out of the way with their vastly superior speed.

More like slowing his perception of time and even still, so what? Have you read or watched Naruto? The duo outclass Neo and Smith to a ridiculous degree and have too many options of winning, they could one-shot with their vastly superior physicals, Sasuke could put them under an illusion with a glance, trap them in satellites, either one-shot with fire power strong enough to vaporize meteors which dwarf mountain ranges in size.

Even if you were to nerf Naruto and Sasuke to physicals only, they'd still shitstomp, they're far too fast and far too strong, they've ran across entire countries faster than someone finished a short speech, much faster than Itachi who reacted to lightning while sick and dying, they're strong enough kick/punch a guy through rock formations as large as mountains.

If they are fighting within The Matrix. Naruto and Sauske cannot stop Agent Smith. Smith is not Mortal in any sense of the word. He is a highly advanced virus that Neo was only able to defeat by essentially deassimilating his code. It may take awhile but eventually Smith will win. They would only be able to defeat Neo. But with Smith's help that is not going to happen.

Also unless it is coded in prior. Most of Naruto and Sasuke's abilities outside of flight and physical prowess will not work in The Matrix. If they were coded in. Neo and Smith would have access to these abilities as well.
