How to reverse JSON $ref parser?

I recently found this post's answer as a good solution to an issue I was having, where I am now able to take a large JSON response with $ref objects inside of it and parse it down so I can actually reach those $ref properties. I am running into an issue however when I try to send the flattened back to the server I'm working with. It works fine if I pull down the JSON from the server and send back with the same $ref structure it had originally, so my question is if anyone knows a good way to reverse this code back to its original form while preserving any values I changed? Any help is greatly appreciated.
