In the Marvel event, 'AXIS,' Scarlet Witch created a chaos spell in which it will attack anyone from her bloodline. But, the spell only affected Quicksilver, not Magneto:
My theory is that Wanda subconsciously warped reality to the point where she took Magneto out of her bloodline because she did not want to be a part of his life.

How about them being mutants? Well, my other theory is that she subconsciously warped reality to the point where she took the X-Gene out of her and Pietro because she did not want to be considered a mutant anymore.

How can Marvel Comics fixes this since Disney now owns Fox? There are two solutions:
The Phoenix Force can reverse the warped so Wanda and Pietro can be the children of Magneto and mutants again.
The reality-warping spell can just wear off and the twins can be the children of Magneto and mutants again.
